What else do I have to do when using this software in commercial applications?
Somewhere, in some file or document, you need to say something to the effect of "This product includes software developed for The Protomatter Software Project (http://protomatter.sourceforge.net)". It doesn't need to be prominent, etc, but this is a requirement of any Apache-related libraries, too. You can bury it in documentation or some README file or whatever. And that's it.

Note that by simply including the runtime jar file in your distribution, you are in compliance with every requirement of this license. That jar file includes the license.txt file, which is placed in the "com/protomatter" directory.

Can I redistribute a modified version of this software, in binary form, with commercial applications?
Yes. As long as the license.txt file appears somewhere (see previous point). Though, for obvious reasons, you may experience upgrade problems later, but there's no problem with doing it.
